If a retired member of the clergy (over age 70 1/2 ) qualifies to take a non-taxable distribution from a 403b as a housing allowance , does this distribution count towards their annual RMD?

Yes, a housing allowance distribution from a 403b is not listed as an exception to what type of distributions count against the RMD. It does not matter if a distribution is taxable or not.
