Traditional IRA to SEP IRA
I have a Traditional IRA with one custodian and a SEP IRA with another custodian. Does it count towards the one rollover per year rule, if I have my SEP IRA custodian request a transfer of the Traditional IRA funds directly into the SEP IRA?

Direct trustee transfers are not distributions and are not reported, and the number of them are unlimited. However, if you actually took a distribution from either of these accounts and did a 60 day rollover, that would be subject to the one rollover in 12 months limit.
