In error sent 5329 for a previous year with address filled in and signature ALONG with 1040x for that year
Form 5329 says do not sign or include address unless filling as a stand alone. I did not appreciate why that was, and forgot about it when I decided to amend my return for that year as well, after already filling in 5329 with signature. So I sent it in that way together with 1040x.
I received interest bill, and paid interest I owed for 1040x that included payment for tax on excess contributions. IRS reported that my balance due after that was $0.
Now I received letter that I still owe tax for form 5329, it looks like IRS processed my 5329 twice (with the 1040x and as 5329 stand alone.), either because I signed it, or maybe because of confusion during the Gov. shut down.
Can this be fixed by calling IRS, or will I also need to amend or resubmit some tax forms.? Or is this bigger deal than I think, and have other consequences? BY the way, I amended to pay more in, not get a refund.

Return a copy of the letter with your 1040X and the 5329 that was attached to it and tell them this is a duplicate billing.
