Inherited Ira
Up until 2020 I had taken my required RMD then in 2020 with Covid was told it did not have to be done, so I left it alone, problem is I also did not take it in 2021, upon being told it was supposed to be done I did RMD on April 7, 2022 and made a copy of the check and filled out form 5329 along with a letter of explanation, I had to file an extension for my 2021 taxes and still waiting to send in, my question is should I send in form 5329 with letter and copy of check before IRS gets my tax return will that confuse things more? Or just send in after taxes for 2021 are sent in.

You can send in the 5329 with your 2021 return when you file. The late RMD is taxable in the year it was distributed (2022), not in 2021.
